Original files change when batch processing

When I batch process PDF files to add a certification or signature it is changing the original files as well as the new files.  I am adding the certification or signature with a Java Script and I am making the output folder a different location. 

It just started doing this and I don't know what I could have done to cause this.
Any suggestions would be appreciated.

Have you looked at the save options or optimization that the batch processing is using?

Do you mean the Output Options on the Edit Batch Secquence dialog?
Keep original files names is on.
overwriter existing files is on.
Save Files as Adobe pdf is on as well as Fast Web View.
The PDF Optimizer toggle was turned off.
