Is there software which would allow me during the scanning process to indicate where a book mark should be (it could be 1 document or several documents) and then be able to automatically have everything bookmarked?

Scan --> PDF then bookmark can be difficult due to the OCR process necessary to create the bookmarks.
There are several tools (plugins) available that will automatically create a bookmark tree based on typographical styles and other criteria. One is Compose from ImageSolutions, Inc. The ISIToolbox is known for handing some very weird situations and may be of benefit to you.
